I can actually see how using strictly the '06 v '09 numbers how FB's and BB's spends both increased significantly over those two particular seasons:

Hoops- Only four home non-cons in '06 v eight in '09 (home games obviously costing more to pay the visitors to play in Athens), then the cost of Groce v TOS.  It is easy for me to see how this might double the spend in these years.  I would also expect to a significant raise in the '10-'11 hoops spend over '09-10 because there were 10 home games, plus the basketball endowment fund that paid for Groce's raise (private funds), and then considering remodeling of the locker rooms which is upcoming. (also private funds, unless those items are to be treated as a cap ex on the physical plant, which would mean it wouldn't hit the annual spend)

FB- 2006- Only one home non-con v FCS, a bowl game with a small ticket purchase requirement, last season of that uniform style.
       2009- Two home non-cons, one being a pricey FBS check (UConn) to make BL and the other ticket holders and students happy, a bowl game with an insane ticket purchase requirement, purchasing assets and food and beverage to support hosting six pre-game student events at Rocky whateveritscalled, first season of new uniforms, I believe the first season of Frank's raise (private funds), significant renovations to Peden Tower meeting rooms and locker rooms (also private funds, unless those items were treated as cap ex on the physical plant, which would mean it wouldn't hit the annual budget)  May not add up to $3MM Ted, but throw in some other miscellaneous items and it can get you there pretty quickly in one year.

The final item: 2007 Title Nine compliance decision eliminating 164 student athletes, but surely through the process there were funds that previously went to the eliminated sports budgets that were then allocated to FB and BB.  I don't know that for a fact, but I would be shocked if funds did not go to the two anchor programs in that transition.  When you had those sports in 2006 and didn't in 2009, that is a significant bogey in the equation that might allow for the increases in both sport's budgets/expenditures.
